Independence Day (1996): Like the 20th Century Fox logo used in the film's theatrical trailers, the logo is engulfed in a shadow, referencing the UFOs seen in the film.

Casper: A Spirited Beginning (1997): Lightning strikes the logo.

Bartok the Magnificent (1999): The normal logo plays, but we see Bartok coming out of the "O" in "FOX". He says his line "Never fear! Bartok is here!" and then he cracks the structure.
